The watch folder is designed to watch a dedicated folder where you download or add music to, so that it gets automatically imported into MIXO.
Watching multiple folders isn't on the roadmap at the moment but we're always happy to hear ideas or suggestions for improvement.
We'll let you if anything changes with the current watch folder!

How does Mixo notice new tracks in the music folders?
You can set the watch folder location in Settings/Advanced. It then checks that location a few seconds after starting MIXO and imports any new tracks (if they don't exist already).
At the same time it starts watching the folder for changes. As soon as something in that folder changes it will scan through all the files, looks for audio files, compare them with your existing tracks and import anything new.
